We will show that there is a strong form of emergence in cell biology. Beginning with C.D. Broad's classic discussion of emergence, we distinguish two conditions sufficient for emergence. Emergence in biology must be compatible with the thought that all explanations of systemic properties are mechanistic explanations and with their sufficiency. Explanations of systemic properties are always in terms of the properties of the parts within the system. Nonetheless, systemic properties can still be emergent. If the properties of the components (...) within the system cannot be predicted, even in principle, from the behavior of the system's parts within simpler wholes then there also will be systemic properties which cannot be predicted, even in principle, on basis of the behavior of these parts. We show in an explicit case study drawn from molecular cell physiology that biochemical networks display this kind of emergence, even though they deploy only mechanistic explanations. This illustrates emergence and its place in nature. (shrink)

Mechanistic models in molecular systems biology are generally mathematical models of the action of networks of biochemical reactions, involving metabolism, signal transduction, and/or gene expression. They can be either simulated numerically or analyzed analytically. Systems biology integrates quantitative molecular data acquisition with mathematical models to design new experiments, discriminate between alternative mechanisms and explain the molecular basis of cellular properties. At the heart of this approach are mechanistic models of molecular networks. We focus on the articulation and development of mechanistic (...) models, identifying five constraints which guide the articulation of models in molecular systems biology. These constraints are not independent of one another, with the result that modeling becomes an iterative process. We illustrate the use of these constraints in the modeling of the mechanism for bistability in the lac operon. (shrink)

The paper examines needs experienced during the late stage of AIDS with reference to a phenomenological explication of unstructured interviews with persons with acute symptoms of the disease. A distinct pattern of health care needs emerged, characterized by a relative emphasis on the psychosocial as distinct from biomedical or economical aspects of the disease and emotion focused coping strategies. Biological evolution provides a creative fount of complex and subtle adaptations, often surprising the scientists who discover them. However, because evolution is an algorithmic process that transcends the substrate in which it occurs, evolution’s creativity is not limited to nature. Indeed, many researchers in the field of digital evolution have observed their evolving algorithms and organisms subverting their intentions, exposing unrecognized bugs in their code, producing unexpected adaptations, or exhibiting outcomes uncannily convergent with ones in nature. Such stories routinely reveal (...) creativity by evolution in these digital worlds, but they rarely fit into the standard scientific narrative. Instead they are often treated as mere obstacles to be overcome, rather than results that warrant study in their own right. The stories themselves are traded among researchers through oral tradition, but that mode of information transmission is inefficient and prone to error and outright loss. Moreover, the fact that these stories tend to be shared only among practitioners means that many natural scientists do not realize how interesting and lifelike digital organisms are and how natural their evolution can be. To our knowledge, no collection of such anecdotes has been published before. This paper is the crowd-sourced product of researchers in the fields of artificial life and evolutionary computation who have provided first-hand accounts of such cases. It thus serves as a written, fact-checked collection of scientifically important and even entertaining stories. In doing so we also present here substantial evidence that the existence and importance of evolutionary surprises extends beyond the natural world, and may indeed be a universal property of all complex evolving systems. How best to avoid the Levinas Effect, as it has been called, the tendency to make Emmanuel Levinas everything to everyone? One way is to demonstrate that Levinas's thinking does not fit into any of the categories by which we ordinarily approach political theory. If one were forced to categorize Levinas's political theory, the term "inverted liberalism " would come closest to the mark. As long, that is, as one emphasizes the term "inverted" over "liberalism." Levinas's defense of liberalism is (...) likely the strangest defense the reader has encountered. We should, argues Levinas, foster and protect the individual because only the individual can see the tears of the other, the tears that even the just regime cannot see. The individual is to be fostered and protected for the sake of the other individual. Whether this has anything to do with "real" liberalism, and whether it should, is the topic of this essay. The Holocaust marks a decisive moment in modern suffering in which it becomes almost impossible to find meaning or redemption in the experience. In this study, C. Fred Alford offers a new and thoughtful examination of the experience of suffering. Moving from the Book of Job, an account of meaningful suffering in a God-drenched world, to the work of Primo Levi, who attempted to find meaning in the Holocaust through absolute clarity of insight, he concludes that neither strategy works (...) well in today's world. More effective are the day-to-day coping practices of some survivors. Fred Alford THE LEVINAS EFFECT it has been called, the ability of Emmanuel Levinas's texts to say anything the reader wants to hear, so that Levinas becomes a deconstructionist, theologian, proto-feminist, or even the reconciler of postmodern ethics and rabbinic Judaism. Talmudic scholar and postmodern philosopher, Levinas has become (...) everything to everyone. Abstract and evocative, writing in what can only be described as the language of prophecy, we pretend we understand what he is talking about, writing in much the same style, so as to say whatever we wanted to say in the first place. Even those who disagree with Levinas generally criticize him from within the framework of his project, sharing his assumptions while trying to make Levinas more Levinassian. 1How might one disrupt the Levinas Effect? By disrupt, I mean criticize Levinas sympathetically, from a perspective outside his "system," but not outside his world. Levinas's world is one in which the self is the enemy not only of the other, but of authentic existence. Iris Murdoch shares this view with Levinas. Like Levinas, Murdoch sees the self as the enemy. "Unselfing," as she calls it, is the means; the end is to overcome totality, which means the subjection of the other to my categories and my experience. Levinas means much the same thing by totality. It is his philosophical idée maîtresse, the troubling tendency of Western thought from Plato to Hegel and beyond."What breaks the drive of consciousness to totality is not an appeal to an abstract social or linguistic whole, but an encounter with the concrete other person." Levinas did not say this, nor did Iris Murdoch. Maria Antonaccio says it in a book about Murdoch, in which she compares Murdoch's views to those of Levinas. What they share, says [End Page 24] Antonaccio, is this critique of totality, even if "Murdoch would reject the language of command, lordship and accusation that pervade Levinas's account." 2Certainly Levinas's language of persecution is one of the most striking aspects of his account, and I will not ignore it. But it is not the most important thing that distinguishes him from Murdoch. One might argue that it is the "concrete other person" that distinguishes Levinas from Murdoch, for in many respects the other is an abstraction for Levinas. "The best way of encountering the Other is not even to notice the color of his eyes!" says Levinas. 3 Only at a distance is the other abstract enough to remind us of infinity.This distinction comes closer to capturing the difference between them. Even more important, Levinas shares Sartre's nausea at the thingyness of the world. Levinas calls it the il y a, the "there is." It is this that makes his account closer to Sartre's than one might imagine, and more distant from Murdoch. This does not, of course, make Levinas wrong. The term narcissism is normally used to describe an infatuation with the self so extreme that the interests of others are ignored. However, argues C. Fred Alford, psychoanalytic theory also implies that narcissism can be construed in a positive way, as a striving for perfection wholeness, and control over self and world. Are there universal values of right and wrong, good and bad, shared by virtually every human? The tradition of natural law argues that there is. Drawing on the work of psychoanalyst Melanie Klein, whose analyses have touched upon issues related to original sin, trespass, guilt, and salvation through reparation, in this 2006 book C. Fred Alford adds an extra dimension to this argument: we know natural law to be true because we have hated before we have loved and have (...) wished to destroy before we have wanted to create. Natural law is built upon the desire to make reparation for the goodness we have destroyed, or have longed to destroy. In argumentation, as elsewhere, speakers strategically engage favourable presumptions by manifestly making themselves accountable for their communicative efforts. Such strategies provide the addressee with reasons to regard the speaker as accountable in specific ways and, via that regard for the speaker, with situation-specific rationales for responding positively to what the speaker says. This paper identifies some resources available to arguers for strengthening, elaborating, and focusing such special presumptions. The paper offers an analysis of Barbara Jordan’s “Statement on the Articles of (...) Impeachment” as illustrative of these resources for strengthening a speaker’s ethos. (shrink)

For some time now a number of critics have argued that Juergen Habermas has misinterpreted Freud. The gist of this criticism is that Habermas' interpretation of psychoanalysis as `depth hermeneutics' must violate the intent of Freud's work, which is so deeply grounded in drive theory. In other words, Habermas confuses philosophical reflection with psychoanalysis. This paper takes a somewhat different focus. It examines the consequences of Habermas' interpretation of Freud for Habermas' view of the individual. It is shown that Habermas' (...) interpretation eventuates in an abstract and shadowy view of the individual. It is argued that an alternative view of psychoanalysis, object relations theory, can help locate the source of Habermas' pale view of the individual, and help correct it, without succumbing to `neo-Freudian revisionism'. Object relations theory also suggests that in order to overcome the diminution of the individual in real life it is necessary for political theory to examine seriously the role of the family. Finally, object relations theory generates an interesting criticism of so-called postmodern psychoanalysis—for example, the work of Jacques Lacan. This criticism can help us better understand the relationship between Habermas and modernism. (shrink)
